- E1 Save The Dolphin! The Wonder Pets travel to Hawaii to save a Young Dolphin who has gotten caught in a fisherman's net.
- E2 Save the Chimp! The Wonder Pets rig their Flyboat for space travel and head for the stars to rescue a Baby Chimp who is adrift in a rocket ship.
- E3 Save the Unicorn! The Wonder Pets take a journey into a storybook to save a baby unicorn whose horn is stuck in a tree. But can they do it with a dragon hot on their trail?
- E4 Save the Penguin! The Wonder Pets travel to Antarctica to save a penguin chick who is stranded in the middle of the ocean on a block of ice!
- E5 Save the Sea Lions! The Wonder Pets save a pair of brother and sister sea lions in Alaska who are playing a game of tug-of-war on who gets the fish treat, too close to the water, on a windy day.

Linny and Tuck have to save Ming-Ming before it starts to rain after she gets stuck on the top of the schoolhouse building roof and unable to fly due to getting covered in sticky tree sap, just as she ventures out on her own by trying to help alongside with a baby squirrel in the tree outside the school.
- E10 Save the Kitten! The pets must save a kitten who is floating on a piece of driftwood in Venice, Italy.
- E11 Save the Pigeon! The Wonder Pets travel to New York to save a pigeon on the nose of the Statue of Liberty in New York.
- E12 Save the Dinosaur! Linny, Tuck and Ming-Ming are called into a dinosaur world to rescue a baby Triceratops who is stuck between two rocks. But the team would have to act quick as there was a Pteranodon standing on a boulder that would crash between the rocks.
- E13 Save the Cow! The pets travel to Oklahoma and try to save a calf that was thrown into a tree by a tornado. Based on the "Moo-sical," "Oklahoma!"
- E14 Save the Skunk! Linny, Tuck, and Ming-Ming save a skunk from a thorny rosebush with the help of Ollie the bunny. Ollie gets sprayed by the baby skunk when he frightened her by accident.
- E15 Save the Swan! The Wonder Pets try to help a young swan who doesn't know how to dance.
- E16 Save the Puppy! The Wonder Pets help a Golden Retriever puppy, Max, in Long Island use the doggy door.
- E17 Save the Tree! The Wonder Pets travel to Philadelphia and save a young cherry tree by cleaning up the lot and planting a beautiful city garden with the help of other animals.
- E18 Save the Elephant! Linny, Tuck, and Ming-Ming travel to the grasslands of Kenya to help a baby elephant who is stuck in the mud.
- E19 Save the Panda! The Wonder Pets help a baby panda who is stuck in a bamboo forest.
- E20 Save the Mouse! Ming-Ming and Tuck must save a baby mouse who is stuck inside a saxophone in the schoolhouse attic as Linny's condition makes her sneeze the whole time.
Season 2
- E1 Save Little Red Riding Hood! The Wonder Pets travel to the puppet theater to save Little Red Riding Hood. The Big Bad Wolf is chasing her, but she doesn't believe she's in any trouble. The wolf acts like he's friendly to trick her, plotting to eat her and her grandmother.
- E2 Save the Turtle! When Tuck the Turtle dreams of being somewhere other than the classroom, he ends up in the Caribbean Sea. Then he ends up stuck his foot on a coral reef. Ming-Ming and Linny must venture to the Caribbean to save him. It's a relaxing, sunny place, but they do their best to keep their minds on the job.
- E3 Save the Egg! The Wonder Pets head to Yellowstone National Park to rescue an egg before it falls on the edge of a cliff.
- E4 Save the Flamingo! The Wonder Pets get a call from a flamingo who is stuck in a marsh in a Jamaican coloring book.
- E5 Save the Bee! The Wonder Pets shrink down to bee-sized to help a Baby Bee make her first collection of nectar for her hive.
- E6 Save the Squirrel! The Wonder Pets receive a call from a squirrel who is trapped on a Ferris wheel at Coney Island. When they free the squirrel from the wheel, they discover that it seems to be lost, but is reluctant to ask for help. They also enjoy the delights of Coney Island while trying to persuade the squirrel.
- E7 Save the Chameleon! The Wonder Pets travel to the island of Madagascar to save a chameleon from a cuckoo hawk. Along the way, they try new ways of doing things and learn about the concept of camouflage.
- E8 Save the Platypus! When Ming-Ming appears out of nowhere inside Tuck's terrarium, she playfully messes with his things for her own amusement, to Tuck's dismay. Initially, Tuck is frustrated with Ming-Ming's antics, until it is the last straw when she deliberately rearranges his turtle sculpture into the shape of a duck, leading to an argument between the two. Tuck angrily declares that he is giving Ming-Ming the silent treatment, and unimpressed with this gesture, Ming-Ming angrily agrees. Nevertheless, the two plus Linny (who tries her best to dissolve the duo's argument) must still have the chance work together to help a platypus stuck on a river in Australia and restore their friendship.
- E9 Save the Dragon! The Wonder Pets return to the Magical Land seen in Save the Unicorn! to rescue the baby dragon. The dragon is trapped on a cloud that is rapidly shrinking. They have to figure out a way for him to get down without getting hurt.
- E10 Save the Beaver! The Wonder Pets need to help the beaver with a leaky dam. The resolution is when the Wonder Pets plug up the hole in the leaky dam.
- E11 Save the Goslings! The Wonder Pets travel to Canada and help a family of Young Goslings learn to fly south by converting the Flyboat into a big Goose.
- E12 Ollie to the Rescue! Ollie, the bunny who once joined the Pets on a rescue, sets up his own animal-rescue service with a toy rock and frog. But when his plan backfires and he end up trapped in a birdfeeder along with a poor baby chipmunk, he was about to save! It's time for the Wonder Pets we all know to save the day as real heroes do!
- E13 Save the Ladybug! The Wonder Pets travel to the bogs of North Carolina to help a ladybug escape the closing leaves of a hungry Venus Flytrap.
- E14 Save the Sea Turtle! The Wonder Pets head to Japan to help a lost sea turtle that is looking for any water to swim in.
- E15 Save the Pangaroo! The Wonder Pets help a drawing of a pangaroo, a fictional animal that is part kangaroo and part parrot, who has been thrown away in the trash. They later help him find a home and a friend.
- E16 Save the Cricket! The Wonder Pets help a cricket who is floating away in a bubble over the city of Chicago.
- E17 Save the Armadillo! An armadillo calls the Wonder Pets when he believes his town is haunted.
- E18 Save the Itsy Bitsy Spider! The Wonder Pets help a distraught spider that keeping being flushed down the waterspout pole while being splashed in the rain.
- E19 Save the Beetles! The Wonder Pets journey to Liverpool to save a band of mop-haired beetles who are trapped in a submarine and then go to the concert at the end.
- E20 Three Wonder Pets and a Baby! A piglet comes to live in the classroom, but the Wonder Pets each want to take care of it on their own. They realize they must work together to care for the rather large baby pig!
- E21 Save the Gecko! The Wonder Pets play hide and seek with a gecko in Costa Rica and return to the classroom to find that the precocious gecko has come home with them!
- E22 Save the Griffin! The Wonder Pets must become brave knights to rescue a Baby Griffin in medieval England whose tail is stuck beneath a stone. Along the way, scaredy-cats Ming-Ming and Tuck learn the secrets of braveness.
- E23 Here’s Ollie! The Wonder Pets must shrink to the size of bees to help one who is having trouble making nectar. When she has problems with flying, they try to help her learn. Everyone discovers the value of practice. The Wonder Pets receive a call from a squirrel who is trapped on a ferris wheel at Coney Island. When they free the squirrel from the wheel, they discover that it seems to be lost, but is reluctant to ask for help. They enjoy the delights of Coney Island as they try to persuade the squirrel.
- E24 Save the Visitor! Tuck wakes up in the middle of the night and finds an alien in the classroom—an extraterrestrial! The Wonder Pets form a bond with their new friend, who must return home soon, or be stuck on earth forever.
- E25 Save the What? Just when an animal is in trouble, the Wonder Pets' phone is broken (the can was crushed). It's up to the viewer to become a new member of the Wonder Pets and help Linny, Tuck and Ming-Ming figure out what kind of animal is in trouble. Each time the phone rings they find clues. The animal in trouble is a hummingbird whose beak is stuck in an apple.

- E1 Save the Raccoon! The Flyboat breaks down during the rescue of a raccoon stuck in a recycling bin. What can the Wonder Pets use to fix it?
- E2 Save the Loch Ness Monster! Linny determines a mysterious phone call has come from the Loch Ness Monster nicknamed Nessie in Scotland who needs their help because her flipper is stuck on a rock.
- E3 Save the Cool Cat and the Hip Hippo! The Wonder Pets help a cool cat and a hip hippo how to take turns at a jazz performance in Greenwich Village.
- E4 Tuck & Buck! Tuck's cool, coordinated, older cousin, Buck, visits the classroom and winds up trapped in the schoolhouse cubby.
- E5 Save the Mermaid! The Wonder Pets fly into a clay diorama to help a mermaid who wants to be a pirate but learns she must love herself.
- E6 Save the Pony Express! The Wonder Pets must help a pony in the Old West make her first delivery as part of the famous Pony Express before the sun goes down.

- E18 Save the Visitor's Birthday Party! The Wonder Pets travel to space to attend the Visitor's birthday party.
- E19 How It All Began Linny tells Tuck, Ming-Ming, and Ollie the story of how the Wonder Pets first got started. We flashback in time and see how Linny met Tuck and Ming-Ming, how they discovered teamwork, and where all those catchy songs come from! Their first rescue was helping a beached baby whale in Nova Scotia.
- E20 Save the Lovebugs! The Wonder Pets travel to the Florida Everglades to reunite a pair of Lovebugs on Valentine's Day.
- E21 Save the Skunk Rocker! The Wonder Pets get a call from Manchester, England where a Skunk Rocker can't find a band to play with him.
- E22 Happy Mother's Day! It's Mother's Day and the Wonder Pets are taking cookies to Granny Winny (Anne Meara). But upon meeting many moms along the way, they run out of cookies!
