Season 2
- E1 The Little Big Man Syndrome The Fmeks are stealing human suits from their enemies, the Arquillians. Jay gets shrunk down to their tiny size to find out what the Fmeks are up to.
- E2 The Quick Clone Syndrome Jay gets Elle to make him a set of quick clones so he can catch up on some much needed sleep. But while Jay snoozes, Alpha resurfaces and uses one of the quick clones to capture Zed.
- E3 The Heads You Lose Syndrome Alpha is back and his alien attachments are falling apart. At first, he forces Jeebs to locate new alien body parts for him. But when Alpha discovers Troy the symbiote is at MIB, his plans change.
- E4 The Dog Eat Dog Syndrome Drekk, an old friend of Frank the Pug, is running loose on Earth. And Frank faces getting boiled alive if he helps Jay and Kay apprehend him.
- E5 The Big Bad Bug Syndrome The Queen Bug puts out a bounty on the MIB agent that took out dearly departed Edgar. Now Elle is running from some nasty bugs looking to collect the reward.
- E6 The Jack O'Lantern Syndrome It's Halloween night and trick-or-treating with the worms gets dangerous when Jay comes across an alien that kidnaps children.
- E7 The Sonic Boom Syndrome A sonic powered alien named Aldoosi escapes from Eileen and her new partner, Eidi. To track this fugitive down, Kay works with Eileen and Jay works with Eidi.
- E8 The Bad Seed Syndrome Parasites spread by alien seeds take over MIB and threaten the world. As the remaining agents try to stop it, Jay can't keep his mouth shut since he's accidentally been given a truth serum.
- E9 The Fmall, Fmall World Syndrome Preparing to conquer Earth, the Fmeks break into MIB to get their tiny hands on a growth forumla. They mistake one of the worms to be able to make the formula and capture him.
- E10 The Black Christmas Syndrome It's up to MIB to save Christmas when Drekk kidnaps Santa Claus.
- E11 The Supermen in Black Syndrome The Tomassitron Matter Amplifier grants Jay, Kay and Elle super powers as well as three alien criminals, leading to a super showdown.
- E12 The Star System Syndrome Jay and Kay head to Hollywood to investigate the disappearances of alien actors.
- E13 The Blackguard Syndrome Alpha and Dak, Jeeb's brother, take over MIB's Blackguard satellite. Jay and Kay blast into space to stop them before they destroy MIB with it.
Season 3
- E1 The Worm-Guy Guy Syndrome Two Kalifadik law enforcement officials begin punishing the guilty on Earth, using teleportation guns to send them to an alien prison. As MIB tries to stop them, Jay and one of the worms pass through each in mid-teleportation and slowly turn into each other.
- E2 The Cold Sweat Syndrome Merged together, Alpha and Dak find themselves in Antartica where a powerful alien spaceship lies buried.
- E3 The Puppy Love Syndrome Frank the Pug meets an alien named Veronica and falls in love. But what he doesn't know is that Veronica works for Javkor, who is out to steal MIB's most powerful weapons.
- E4 The Lost Continent Syndrome Jay and Kay have to stop alien terrorist Quintoon's plans to raise the legendary Atlantis continent.
- E5 The Way Out West Syndrome When MIB fails to stop a Metaphite that threatens Phoenix, Jay and Kay have to travel back in time to the wild west to find the Metaphite's then vulnerable cocoon.
- E6 The Mine, Mine, Mine Syndrome The Bug Queen herself has come to Earth and is hiding in hotel, waiting for her eggs to be able to take over. Making things worse for MIB is the presence of the Emperor Worm, who happens to be staying in the exact same hotel as the Bugs.
- E7 The Bye-Bye Worm Syndrome When Zed orders the worms to be sent back to their home after another mishap, Jay does whatever he can to prove their innocence.
- E8 The Lights Out Syndrome Kay is blinded by a Darkon ray and will need Jay's help to stop the Darkons from creating a permanent eclipse.
- E9 The Out To Pasture Syndrome Zed surprises everyone when he decides it's time to retire. Jay gets partnered with Elle since Kay is chosen to be the new head of MIB. As Zed is neuralized and embarks on a life of fishing in Long Island, Alpha returns more powerful than ever.
- E10 The Sardines & Ice Cream Syndrome Jay accidentally swallows an alien egg and becomes pregnant. Meanwhile, the Fmeks are shrinking everything in sight.
- E11 The I Want My Mummy Syndrome Jay and Kay have to contend with a recently awakened Hyperian, which is dressed like an ancient Egyptian Mummy.
- E12 The Baby Kay Syndrome The Stellairian leader comes to Earth for peace talks and Jay and Kay have to watch over his daughter, Kima. When she is kidnapped by Frostifarians, her age regressing hypo-spray breaks loose. Now as Kima grows older, Kay begins turning into a baby.
- E13 The Bad Doggie Syndrome Jay and Kay are moving fast to stop the take over of Earth by the Tunstons, whose king is hiding out in Frank the Pug's body.
- E14 The “J” is for James Syndrome Jay's destructive joyride in the LTD causes him to be thrown out of MIB. Now, Jay is neuralized and back in the NYPD just as the Bugs arrive.
Season 4
- E1 The Musical Chairs Syndrome Changes abound at MIB as Dr. Zeeltor takes over in the lab for Elle, who has become a field agent and gotten partnered with an alien named Agent X. As these new changes set in, MIB has to stop New York from being devoured by a Barooga.
- E2 The Spectacle Syndrome Jay and Kay have to rescue the worms from an alien world similar to Ancient Rome.
- E3 The Back to School Syndrome Jay poses as a high school student to protect an alien prince from alien terrorists.
- E4 The Opening Gambit Syndrome Thirty years ago, an Ixion named Vangus came to Earth and was stopped by an MIB agent. Now when Vangus returns, MIB seeks answers from the agent that stopped him: Alpha.
- E5 The Future's So Bright Syndrome During pursuit of a large criminal Worm, Jay gets sent to the future and finds that the Worms rule all of Earth.
- E6 The Loose Ball Foul Syndrome The Fmeks are back and trying to take over a tiny planet that resembles a baseball. To make matters worse, Kay is on the tiny planet and things are getting very hot.
- E7 The Hots for Jay Syndrome After eating some alien food, Jay gains the ability to throw fire. But this new power will have serious consequences if he keeps using it.
- E8 The Circus Parade Syndrome A member of a witness protection program for aliens is on the run from an intergalatic gang called The Association when they discover he's on Earth.
- E9 The Virtual Crossfire Syndrome Jay gets a low score on MIB's new virtual reality training test and the embarassment eventually forces him to try again. But this time the game goes haywire and the dangers Jay faces become deadly.
- E10 The Breaking News Syndrome An alien tv crew comes to Earth to film MIB agents on the job just as Drekk returns to cause trouble.
- E11 The Zero to Superhero Syndrome A super hero caling himself Cosmosis emerges to defend the city from evil, but he's really an alien looking to put his powers to good use. However, MIB feels his new profession could attract trouble for Earth, so they try to lure him out using Jay as bait.
- E12 The Endgame Syndrome, Part 1 Alpha, Vangus and the Ixions return to Earth, working together to threaten all life on the planet. With invasion imminent, Zed decides to reveal MIB's existence to the world.
- E13 The Endgame Syndrome, Part 2 With MIB having success in coordinating resistance against the invasion, the Ixions plan to unleash a weapon that will kill everyone on Earth. Jay and Kay will fight Alpha in the final battle for humanity.
